Use SQLProfilerTSQL_Duration template in SQL profiler
and capture these in event tabs
RPC:Completed
SQL:BatchCompleted

There are also filters , for example , you may define a Long Running query as 10 sec, therefore only capture queries with 10 seconds or greater
