When I do a install of a SQL Server 2005 , with multiple instances I'm getting folder names such as "MSQL.1", "MSQL.2" etc . Is it possible to set those names as the named instances , such as "MSQL$MYINSTANCE" etc . ?

Not really. But you can install them each to a folder named for the instance like D:\MyInstance\MSSQL.1\...
