Currently We have default instance and also a Named Instance on SQL Server 2008 R 2.

Can I able to create another 3rd Instance? If so how many instances can a SQL Server would allow.

yes. you can.

Be careful to apply some capacity planning re: resource usage , disk and file palcement , storage growth etc.
There can be many licensing benefits placing multiple instances on one server, but needs to be weighed up against performance\scalability.

There exists Log shipping (Second) Server which also needs to get the same Instance being created.

Will there be any difference in creation to the primary server.

You create the instance in the same way , but then you need to configure for Log Shipping
