How can i find out the missing indexes on the replicated side ?

Do a comparison between the two databases using a product like Red Gate's SQL Compare.

Often times, the subscriber database needs different indexes than the publisher since the workload is typically different. For this reason, you should examine the execution plans, use the performance dashboard reports, and check performance through a trace to see what you need.
