Would a rebuild index job on a replicated database break the replication?

No. A replicated database (both the publisher and the subscriber) should have maintenance routines scheduled for performance reasons. The most critical one is update stats. Rebuilding indexes isn't as important unless the fragmentation is high and is known to be causing performance issues. Fragmentation is very rarely the culprit of performance issues.
