However, users+developers are not satisfied with the performance and blame the network for which no one else complains except users of that application 'A'.

I also have a proxy server on the same LAN.

Could someone help me as to how should I ascertain the real area of problem: network, SQL Server or the application 'A'?

You should run Performance Monitor on the database server, as well as on any application servers that this app might use, to determine if there is a bottleneck on the servers. If there isn't, then then problem isn't on the servers. Has anyone put a network sniffer on the network to determine if there is any unusual activity, such as a worm?
