However, my SQL server 2000 is only the simplest version. I just wondering how can I intergrate a SQL Server 2000 service pack 3(dl from microsoft) into the SQL Server ?

This warning is normal during installation and doesn't affect anything. Once the regular install completes you can install SP3a immediately after.
