I now want to make a copy for each customer so that all the sql server files are renamed with the customer name.

I have found that i can restore a database with a new name but the underlying logical names of the files do not change.

ALTER DATABASE will let you rename logical files, but there's no reason or advantage in doing so. In fact it would make it impossible to restore a backup if the logical names have been changed.
