Replace the controller that comes with the server. It's a piece of crap. If you don't need much performance (because you're not going to get it with three disks), then it shouldn't matter too much. From a management and standards perspective, I would leave the D: drive for SQL Server though. Why did you buy THREE disks???? The DL580 can have four.

3 300GB disks?? The rebuild time on that array is going to be FOREVER!!!!
I would have gotten four smaller disks like Derrick reccomends.

To answer your question, a 5-10GB partition C: for the OS, and then a D: for everything else. Since it's really one big drive anyway, it probably doesn't matter too much, but I'd go ahead and separate it. If you ever grow into a larger array, you can move things around a bit easier if it's not one big drive.
