Not posted here for a while as been stupidly busy, but here goes:

This might sound a bit of a silly question, but what issues will I come across with installing a new instance of SQL on top of a single instance setup?

The server I have to do this on is currently live on the existing instance and I can't afford any downtime (apart from a 10 minute reboot if rellay required).

Not as I think of any, as we have performed 3 named instances installation on a live server without any issues. You might need to check the service pack levels and if a reboot of server is required then do it during quieter time or agree the downtime for that application.

One piece of note is to use min and max settings for memory, otherwise you will see lot of performance issues when all are running at the same time.
