How to migrate FULL TEXT indexes from SQL SERVER 2000 to 2005? Is it okay if I migrate the MSDB DB? Do i need to create the physical folders manually?

Full text index is nothing to do with msdb. If you migrate whole instance with in place migration, it'll take care of full text index.

Unfortunately, I am not migrating the whole instance.

I believe – the information of the jobs which refresh the Full-text index gets stored in msdb. Am I missing something?

Those jobs will not work if you don't migrate full text index.

I would highly recommend that when upgrading from 2000 to 2005, you just simply re-create the full text indexes. Full-Text search is radically different in 2005, for example, you do not have to schedule updates anymore through agent, you can enable automatic change tracking.
